simpleRNASeq easyRNAseq warnings edgeR error

Hi All,

I am relatively new to bulk RNA Seq workflow.  I was given BAM files  (For now I'm using one BAM file, I will make count tables of multiple BAM files once I am confident it is working correctly) and I am using the simpleRNASeq function in the easyRNASeq package to generate count tables of exons, genes, and transcripts.  I get the following warnings when I run simpleRNASeq.

1: In FUN(X[[i]], ...) :
  At the moment, this function will improperly count Illumina stranded data, reporting reads that align to the opposite strand of the transcript/gene. Please use the param argument to force an unstranded analysis behaviour. Support for "reverse" strand specificity will be implemented ASAP
2: In simpleRNASeq(bamFiles = bamFiles, param = rnaSeqPramG,  ... :
  You provided an incorrect BAM parameter; 'stranded' should be set to 'FALSE'.
3: In .Seqinfo.mergexy(x, y) :
  Each of the 2 combined objects has sequence levels not in the other:
  - in 'x': HG1007_PATCH, HG1032_PATCH, HG104_HG975_PATCH, HG1063_PATCH, HG1074_PATCH, HG1079_PATCH, HG1082_HG167_PATCH, HG1091_P[... truncated]

I actually have 12 warnings of "Each of the 2 combined objects has sequence levels not in the other".  I'm not sure if they are significant.  At first I ignored them, but am now running into errors down the road.   


I run into an error when I convert the returned a RangedSummarizedExperiment object of gene or transcript counts from SimpleRNASeq to a DGEList class object using the DEformats  package.  But the RangedSummarizedExperiment object of exon counts is converted to a DGEList class object. Shouldn't the DGEList function only work for gene counts and not exon counts? I am using a synthetic transcript as my annotation file, so my count table dimensions (63677X1) for genes and transcripts is the same, and my count table of exons is different ( 353207 X1).  Below is my code generating the gene count table and error for attempting to  convert the resulting RangedSummarizedExperiment object into an DGEList object.

Is there something wrong with my gene count tables or is it possible to return a DGEList class object directly instead of a RangedSummarizedExperiment object using simpleRNASeq? I know it's possible using easyRNASeq function, but I would prefer to use simpleRNASeq over easyRNASeq, since easyRNASeq is deprecated.

Hej KGies! The warning about the non-common sequence levels can usually be safely ignored. It simply means that your BAM file and your annotation have sequences that are not in common, which most commonly happens 1) because 2 slightly different genome versions are used, 2) that an annotation/BAM file contains haplotypes that are absent from the other or 3) that different conventions have been used for naming the mitochondria (e.g. M vs. MT). Most of the times, the actual chromosomes share the same nomenclature. You can quickly check which sequence levels are different in R by extracting the seqnames from your annotParamSynth object and comparing them with those of one of your BamFile using e.g. the Rsamtools scanBamHeader function.
