Dear Bioconductor experts! I wonder if there any straightforward pipeline for meta-analysis of RNAseq experiments. Any ideas pointing towards suitable packages, websites, papers are appreciated. Is there a way to compare microarray data and RNAseq data.

I just want to initiate discussion and further go with the description of the task I have

RNA Meta Analysis allows you to run meta-analyses that include both RNAseq and microarray studies. It currently includes ~8,000 RNAseq studies and 27,584 microarray studies. You can't currently add your own data.
