I hope someone can help me with a strange problem with affy hgu133a2. Total Probe Sets: 22277 Number Present: 12285 55.1% Number Absent: 9770 43.9% Number Marginal: 222 1.0% Average Signal (P): 485.3 Average Signal (A): 13.0 Average Signal (M): 53.0 Average Signal (All): 273.8 When this array is in amongst several others, some of which summary shows as having a non-zero min and others like the one above, then gcrma and rma give me weird errors: rma(all.raw) Background correcting Error in density.default(x, kernel = "epanechnikov", n = 2^14) : need at least 2 points to select a bandwidth automatically Am I doing something wrong or is there a problem with hgu133a2 in affy? I haven't seen this type of behavior before. simpleaffy's qc function gives this 0% present calls and 0 average background.
