What is the rule of the MM desing on the Affymetrix array? I think it is a one-basepair change in the middle, but how exactly? A-> C T->G, C->T G->A? Many thanks, Simon

Hi Simon, Simon Lin wrote: > What is the rule of the MM desing on the Affymetrix array? > > I think it is a one-basepair change in the middle, but how exactly? > > A-> C > T->G, > C->T > G->A? In most cases, the middle base pair is switched with its complement (e.g, T -> A, etc). The only time I know that Affy doesn't follow this convention is with the SNP arrays in the cases where the SNP is at the central base of the probe, and the SNPs are complements.
