Hi all, I wonder whether there is any tool which can demonstrate up- or down- regulation of pathways or GO terms in a plot when doing microarray analysis? Thanks a lot! Allen [[alternative HTML version deleted]]

Hi Allen, You might want to look at the GOstats and Category packages. http://www.bioconductor.org/packages/devel/bioc/html/GOstats.html http://www.bioconductor.org/packages/devel/bioc/html/Category.html These packages are meant to be used after you have some genes that you feel are interesting (possibly based on results from a microarray experiment). KEGGSOAP is also an excellent package for colouring pathways by numerical values.
