I have found dealing with the Affy 1.0 ST chips a bit difficult and have yet to get our systems mavens to get xps functional on our big computer. I was wondering whether Illumina chips present similar challenges and how easy it is to install and use Bioconductor packages in the Illumina world. Is this easy or hard? Sincerely, Tom

The lumi and beadarray packages are both illumina-centric. Sean

Dear Tom If you need any help with xps, please let me know. What do you mean with "get xps functional on our big computer"? Do you have problems installing ROOT? Christian, I look forward to getting ROOT and xps going, but I ran into some issues on our Sparc-based linux system, so I decided to call in the cavalry and get help from our systems administrators. Working with other people adds another layer of complexity. I am sure they will get it sorted out. Thanks for inquiring. Dear Tom Thank you for your answer, I am sure the sysadmins will solve the problem. FYI, ROOT has binaries for Sparc-Solaris, but for Linux you need to compile it from source. In case there are any problems, the ROOT developers are very responsive to questions.
