Hi, I am not able to understand what R is doing in the background while calculating the $stdev.unscaled and$sigma values from using the lmfit() function for microarrays. Any ideas? Thanks in advance, John Holden [[alternative HTML version deleted]]

I suspect you mean the lmFit() function? You can read the source code for that function by loading the limma package and typing limFit. That could be a good place to start. You will likely get a more specific answer by asking a more specific question. + seth
