There was no attachment with your message and I often think that's a good thing... I rather have the description of your environment and commands that you tried in the body of the email. Regardless, using R-2.14.1, I ran the commands that the vignette suggested using the MLL.A and everything worked as expected... but you have to open the file index.html with your browser. If you open only the pca.svg file with your browser, I wouldn't expect it to work... So, be sure to open the index.html. I'm not in a position to comment on your 2nd question... Dear Henlen for your second question, did you have look at the HTML table at the top of the page? This table shows what you ask for. If you want to programmatically process the outlier detection, then please have a look at the vignette "Advanced topics: Customizing arrayQualityMetrics reports and programmatic processing of the output". Also, the R object that is returned by the arrayQualityMetrics function contains all the information shown in the report, including the outlier detection.
