The vignette includes basics of R and Bioconductor, hints for working effectively with large data, core packages for sequences, alignments, and ranges; RNA-seq differential expression; working with variants; and annotation and visualization. The accompanying package requires R-3.0 and Bioc 2.12, but most of the material in the vignette will be useful to all.
