difficulty in mapping gene names to probes coordinates in a celfile

Dear all,

I am trying to map gene names to x y coordinates of probes in celfiles. My celfiles belong to gpl1339(S.aureus).

I have some gpl1339 annotation files. But there are some discrepancy between them.

can you guide me from where I can get genenames corresponding to x y coordinates?

I will appreciate any advice

Please note that you don't ever use the individual probes on an Affy array directly. Instead, you summarize all the probes that are intended to interrogate a particular gene, and then use that summary value. The most common thing to do is to use the RMA algorithm to background correct, normalize, and then summarize the data.

You can use the affy, oligo, or xps packages to do the summarization. For this array the easiest is probably the affy package. Once you have summarized your data, you can generate an annotation package using AnnotationForge.
