Error in MDS plot by gender  from EPIC 

The result from MDS plot by gender did not separate by gender using the following command. It works for 450k array. Any ideal to fix that problem?

mdsPlot(dat=beta, numPositions = 1000, sampGroups = targets$gender,pch=20)
