Can you elaborate on which type of data you have?, i.e., how have you profiled the cfDNA, and which exact data-type have you now got in your possession? Also, what is the goal of your experiment?

Hi Kevin, Thank you for showing to answer my question? My data types are Exom-seq and Methylation-seq. The method used to sequence the cfDNA was ATACseq. So, I have the FASTQ file for both data types. My goal for Exom seq is doing quality chack, alignment, counting the expression, and eventually doing differential expression analysis to get some biomarkers. For Methylation data, I want to investigate methylation patterns across study groups.
