When I use BSseq function for BSseq objects, I get the warning message:

"In BSseq(chr = chr, pos = pos, M = M, Cov = Cov, sampleNames = c("Ctr_1", : multiple positions, collapsing BSseq object

What does this warning mean?

You give it vectors of (chr, pos). These have duplicates. Say for example chr1, 888 appears twice. Then we sum up the Cov and M matrices over those two entries.
