I am not able to find the R command to obtain the list of Differentially expressed genes at a Fold change (log-fold change) and FDR cut-off
?decideTestsshould give you most of the information you need, if you've got as far as fitting your model of differential expression inlimmaor topTable function of limma with the corresponding parameters.
