Hi

I have downloaded some expression data which are from Agilent platform. I want to normalize them with Limma package but I couldn't get any result by using the instructions in Limma manual. Could you please help me in this matter? Is RMA an appropriate method for normalizing this kind of data?

For somebody other than yourself, your question is almost the same as saying that you got some data and did some stuff and it didn't work, so can somebody help? Which of course nobody can, since it's not clear at all what kind of data you have (Agilent one color or two color?), nor what you did to normalize.

If you clarify, and say exactly what you have and show the code you used, plus any error messages, then maybe somebody can help.

You are right. I am confused with different type of data. My first interested data consists of 8 samples with the suffix .txt

By these names:

GSM1590378_SG13134300_255938910001_S001_GE1_1105_Oct12_1_1.txt

GSM1590379_SG13134300_255938910001_S001_GE1_1105_Oct12_1_2.txt

GSM1590380_SG13134300_255938910001_S001_GE1_1105_Oct12_1_3.txt

.

.

How can I make targets file?

The example in the Limma user guide is related to a SDRF file, not separate samples. I want to know how I can make targets file from for example 8 different TXT samples?
