Dear Steffen and James In relation to plotting with makeExonArray, is there a way to display different colours of probes while still being displayed on the same plot? We are trying to use our own data to display probeset results and FIRMA scores, and have found your tool to be most helpful. Thank you very much. Hi Amanda, I'm not sure if I understand. With makeExonArray you should be able to plot multiple samples in the same plot and color each sample differently. Also the connecting lines, connecting the probeset regions to the genomic locations can be colored differently. Is this what you want to do? Let me know if this helps.
