There has been problems compiling affxparser with GCC 4.3, these are now fixed in version 1.13.8 available from the development version of Bioconductor. This version can also safely be installed under the release version of Bioconductor using R-2.7.* The problems are connected with changes in how GCC 4.3 includes header files.
