Does factDesign deal with two-color data?

Hi, I learned about factDesign package from a scientific article which deals with affy data. The command library(help=factDesign) invokes some information about this package. It shows that this package "Suggests: affy". Therefore I wonder whether the factDesign package can deal with two-color data. Hi Dejian, for this array data i have used RankProd package that is based on the rank product method. The usage is different from affy chip and it depends on the experimental design. It is designed for two colour arrays too. See the vignette. I guess with this package you can perform the analysis. Hope this help. Hi Dejian, Currently, factDesign is not directly set up to deal with two-color data, although the functions could be adapted easily enough. I might recommend the limma package. The user's manual contains several examples of two-color data analysis.
