linear model for illumina Data(identifying differentially expressed genes)

Dear All, first I would like to apologize for a long mail. I am working with probe profile file(tab separated file) generated by illumina beadstudio software. Main objective is to identify differentially expressed genes. the experiment is done using single channel illumina microarray data. There are 8 samples (from 3 groups) 1. 4135447095_A& 4135447095_B the replicates (patient with rupture 'R') 2. 4135447095_C, 4135447095_D are replicates (control 1 - 'C') 3. 4135447095_E& 4135447095_F are replicates (control 2 - 'C') 4. 4135447095_G& 4135447095_H are replicates( patient without rupture 'W') I have used following code (lumi and limma package ) to pre-process the data and identify the differentially expressed genes. Finally using the Venn diagram method in limma shows that around 5000 genes are differentially expressed which is really unexpected (!!! OR may be I am not understanding it. I would really appreciate if anybody can enlight me about the data in the diagram).
