Dear Simon, Through biocLite, Bioconductor is installing version 1.4.1, which doesn't have function estimateDispersions. My R version is 2.13.0. I am trying to install version 1.5.17 using the tar.gz file I brought from the course but I am getting a message that is not available for R 2.13.0. Am I doing something wrong? Thanks for help. Dear Andreia, I think that is probably because it wants the Development version of R as well (2.14, I assume), as the estimateDispersion function was also in the development version of the DESeq package. I might be wrong, but I think that the reason. If you want access to the devel version of Bioconductor, you should be using the devel version of R and use biocLite. Technically, installing from a devel tarball to a release version of R is sometimes feasible, sometimes not and almost always a recipe for later problems (as many people on the email list have found out).
