The genome is a strange place, isn't it? To see what is going on, extend your example just a bit: intronsWithinExons_ind = queryHits(findOverlaps(introns_chr1,exons_chr1,type='within')) intronsWithinExons = introns_chr1[intronsWithinExons_ind,] Try looking at a few of these in the UCSC genome browser. Thanks, though that each transcript (splice variant) would negate overlap. But I see from UCSC and the code, that the logic is flawed, and not the genome.
