Quantile normalization is already one step in the gcrRMA( ) ou rma( ) function. I am using library(gcrma) or rma. If so, then please read through the documentation using ?rma and ?gcrma. You'll find that both function take a `normalize` parameter which defaults to TRUE and is related to what I think you are asking.
