Does anyone know how to suppress the Retention Time Deviation vs. Retention Time graph that is outputted when using the function sampleProcessing()?  I would like to run MAIT in the background on a server but when I try to do that because it can't find an X11 graphics device I can't process the data.

Any help would be appreciated.

You could install the packge Xvfb on your machine; this creates a virtual X11 device. You still have to start it and set your DISPLAY variable appropriately, there are various guides online and we can also help here.
