Dear all, We found a bug with detection p-values in simpleaffy that can affect some of the Present Marginal Absent calls. This is fixed in version 2.05 in the _development_ branch - and we'll update the main one when we can. In the meantime, I suggest you use the devl version for now. This does not impinge on the implementation in the 'affy' package, which is unaffected.
