Is there a package for peptide alignment with protein sequences?

I have a huge number of peptide sequences after mass spectra. Is there a protein sequence dataset like genome dataset I can alignment my peptide sequence to a certain protein sequence in bioconductor? I would also like to know the answer to this question! I'm new to peptides and wanting to learn more. I have learned about Premium Peptides in Australia however.

Multiple sequence alignment is accomplished in 3 steps:

(1) 22 double comparison.

(2) to generate a system tree graph (dendrogram), and the sequence is roughly grouped according to the similarity.

(3) using the system tree graph as a guide to produce the final multiple sequence alignment results.
