DESeq2 1.40.0 binary install issue on macOS x86 (Bioconductor 3.17)

Hi Bioconductor team,

I noticed an install issue with the current DESeq2 1.40.0 binary build on macOS x86. The package is failing to load unless gfortran is installed at /opt/gfortran, from the macOS tools installer. Weirdly I'm only seeing this error inside of RStudio but not R running in the terminal.

This is an issue with how the Mac binaries are being created. I'm working on a fix and we'll need to generate new binaries, which should be available later this week .

Any update on this? I'm still seeing macOS Binary (arm64) DESeq2_1.39.8.tgz right?

The RStudio vs R thing is really puzzling. Definitely they are using same R version?

Edit: note that Mac binaries are being re-generated and will be available shortly, fixing this directly without users needing to customize anything locally.

Michael Love I've noticed that RStudio Desktop doesn't seem to handle ldpaths configuration as expected, which is causing differences in configuration between R and RStudio.

And unfortunately radian (which is recommended in Visual Studio Code) also has this issue on macOS. We shouldn't assume that external libraries are always managed by Homebrew and installed into /usr/local.

I am having the same problem. I had many issues after updating R to R 4.3.0 on my x86 mac so I removed R, R studio and all the packages and installed everything back again and I am still getting the same error using R (4.3.0) or Rstudio :

Just wondering if there is there a solution to this problem? I am also having the same issue. Tried uninstalling and re-installing everything as well. This is what I get when I try to run: library(DESeq2)

Have you installed gfortran 12.2 from https://mac.r-project.org/tools/

That should fix Michael x2's problems. Although I do think that binaries are supposed to statically link against gfortran so that users should not have to install this package.

For Cynthia, it does not seem to be gfortran related, but I am a bit perplexed about why it is trying to load 4.2/Resources/lib/libR.dylib (wrong version).

I tried dozen of solutions. I downloaded gcc (I believe #13) from Homebrew as well as the one from macPorts but it doesn't work.

Feel free to wait for the central fix.

But note that I gave a very specific link, to a very specific compiler (the compiler used for R 4.3), which will work. I was not saying install any compiler. In general, you should not expect tools from Macports or Homebrew to work with the official binaries.
