Are there any other explanatory factors or covariates in your experiment other than time point? Do you have biological replicates at each time point?

I think it would help the MSstats authors for you to describe your experiment more completely, especially the number of samples. No one will be able to provide you with code I think without knowing the experimental design and the software you are using for quantification.
