I have some doubts about the TOMSimilarity function. I built the adjacency with type="signed hybrid", which means that all negative correlations are set to zero and therefore the adjacency matrix can have only 0 or positive values. However I am not sure what to use as a TOMtype for the TOMsimilarity(adjacency). Looking at the TOM formula here both signed and unsigned TOM would give the same value if the adjacency matrix is signed hybrid (0 or positive), right? There is in fact no "signed hybrid" available for the argument TOMtype.
