I am provided with a data set to perform differential gene analysis for mouse samples between the two groups: group 1 (n =1) vs group 2 (n=3). Is performing a moderated t-test for differential expression appropriate with one group having no replicates? 

While n=1 is a group isn't ideal from a design point of view, it isn't a problem for limma or for moderated t-tests. All limma needs is some replicates in some groups.
