estimateDispersions calculation for > 500,000 exons for 2 conditions taking forever

I am trying to run DEXSeq package for 2 conditions, control and treatment.

This is hg19 genome. I have used python scripts to create the matrix. In the matrix I have >500,000 exons which is typical for human genome. Below is the first 20 lines of my matrix:

I am stuck at estimateDispersions step. It is taking forever to finish this step. Is there a way to speed this up??

hi gv,

I see some of your exons have many 0 counts. You can pre-filter these, e.g. any exon that doesn't have a count of 10 or more for some minimal number of samples has no power to detect differential expression or splicing. Maybe Alejandro or Simon can comment, but I think with 6 samples, DEXSeq is typically running in a few minutes.

HI Michael, Thanks for the reply. I thought that too. But the problem I see in that approach is : What if for a particular gene which has 10 exons, exon1 does not have enough reads(threshold value >10), then this exon according to my filtering will not be present in the initial matrix. Would that be fine since I would like to use plotDexseq function and if exon 1 is missing in my initial matrix, it will also not make in the dxr object? Your thoughts on this? In the above example, ENSG00000000003.10:015 will not be present in the matrix after filtering it. Would that be fine because I would like to make some graphs downstream?

Hi gv,

Last time I ran an analysis with 6 samples for a human genome, it took around an hour for the whole pipeline. When you say "It is taking forever to finish this step.", how much time are you referring to?

Also, please make sure you are using the latest versions of R and Bioconductor (I could not see the your sessionInfo() in your original message).

Hi Alenjandro, I have edited the post with my sessionInfo(). My program did finish overnight though. It took more than 3 hours I guess. I will try to put in parallel option. Also can you tell me about removing exons which has no counts and it's effect downstream such as in making plots? Thanks a lot for your help.

Sure. If you remove these exons from the object, they won't appear on these plots.

However, as Mike mentioned, you could filter genes that are lowly expressed. If a gene is not expressed to begin with, it is not worth testing this gene for differential exon usage. Statistically, you won't have power to detect differential exon usage. Biologically, those genes are probably not relevant in the context of your experiment.
