Time Comparisons in Deseq2

Hello,

I have a data set with a control condition (C) and a test condition (T), at three different time points each.

C timepoint: 1 C timepoint: 2 C timepoint: 3 T timepoint: 1 T timepoint: 2 T timepoint: 3 (Note each time point is a triplicate)

My controls at different time points were not clustering together (PCA plot) as they should be (or at least how I thought they should be); what is the recommended way to compare the control samples at each time point?

I know that I can simply call each time point a different condition (C1, C2, C_3) and compare, but I am wondering if there is a more elegant technique.

Can you take a look at the time series example in the workflow? You can pull these out as main effect terms in the interaction model we show there.
