SingleR analysis with integrated data

I'm finding differences in cell type assignment by SingleR when I use integrated data versus RNA data. Has anyone else experienced this? I'm assuming that like with differential gene analysis in Seurat, using RNA data is preferred over integrated data.

Yes, I've seen this too with my own data. The reason is that Seurat's integrated data is adjusted in a way that is not ideal for use with SingleR. The RNA assay is recommended.
