Hi, The following pdf file mentioned the A ymetrix MAS manual (the first and the second reference). But I don't find these manuals online. Can somebody let me know how I can find it? http://www.bioconductor.org/packages/release/bioc/vignettes/affy/inst/ doc/affy.pdf Regards, Peng

Dear Peng, check the Affy-Homepage, I think that's what you are looking for: http://www.affymetrix.com/support/technical/whitepapers.affx You'll find several technical manuals on this page, or alternatively on the "manuals"-page... Check for example Statistical Algorithms Description Document (pdf, 216 KB)<http: www.affymetrix.com="" support="" technical="" whitepapers="" sadd_white="" paper.pdf="">for an algorithm description. Please note that for some manuals you have to log-in, however, setting up an account is for free. Hi Sam, I have seen the following page that you pointed to me before I submit the original. But I don't know which one gives the basic description of Affy GeneChip Arrays. http://www.affymetrix.com/support/technical/whitepapers.affx The affy primer document says "We assume that the reader is already familiar with oligonucleotide arrays and with the design of the A ymetrix GeneChip arrays. If you are not, we recommend the Appendix of the A ymetrix MAS manual A ymetrix (1999, 2001)." http://www.bioconductor.org/packages/release/bioc/vignettes/affy/inst/ doc/affy.pdf It seems that the document the affy primer refers is outdated. Would you please let me know which document I should read? Dear Peng, puff, I would not know a good primer for design issues and introduction to affy-chips, there is bits of it in the "Statistical Algorithms Description Document" on the page I have sent you the link for... Other than that, you'd have to browse the Affymetrix pages?
