Dear Dietmar, Thank you very much for the feedback of the paper and the package! Where did you download the package and what is the package version? It could be that the dataset was not included in the old version. I would recommend you to download the package 1.4.1 using the following code in R 2.11. source("http://bioconductor.org/biocLite.R") biocLite("ChIPpeakAnno") I just downloaded the package and the dataset is in the data folder. Please let me know if you encounter any problems. Regarding your 2nd question, only the nearest gene will be reported.
