Dear All, I would like to confirm that i understand correctly when use glmFit and fitLRT ,i got the out put for expression level of each gene as log2(sample/reference) and p-value. The p-value is the p-value of likelihood ratio test after fitting GLM, Am i right? Thank you. Regards, chris [[alternative HTML version deleted]]

Dear Chris, Well, the last time I replied to you on this topic (May 6) I reminded you that there is no function called fitLRT, and I referred you to the published paper on the edgeR glm methodology. This time I'll try referring you to the latest version of the help page for glmLRT, see pages 47-50 of the edgeR manual: http://bioconductor.org/packages/2.11/bioc/manuals/edgeR/man/edgeR.pdf This help page has been improved recently, and gives a pretty detailed description of what glmFit and glmLRT produce.
