Dear Bioconductor community, DNase-seq has been used to measure chromatin accessibility in a given tissue or cell type on a genome-wide scale. In addition to DNaseI hypersensitivite sites (DHSs), short regions of protected nucleotides known as footprints can be detected, indicating transcription factor binding ocuppancy events. DNaseR, a new package for DNase I footprinting analysis of DNase-seq data will be released in the upcoming version of Bioconductor. Devel version is at: http://bioconductor.org/packages/2.13/bioc/html/DNaseR.html [1] DNaseR aims to detect protein binding footprints in DNase-seq data from reads in BAM standard aligment format.
