Jeff, I just upgraded R to R-2.0.0. I noticed significantly slower performance of ROC compared to R.1.9.1 (I was doing an apply to a matrix with the function pAUC). I don't know whether this is an issue of R or ROC. My R install is on RedHat 7.3. Any help would be appreciated. Xiao-Jun

It is best not to speculate, if you can give us hard data we can have a look at what the possible problems are (but there are far too many, most with nothing to do with R or BioC). R has two functions you can use to see what the problems are, or might be. One is system.time and the other is Rprof (the man pages will tell you how to use them). Running them in both 1.9.1 and 2.0.0, and comparing the results will be most helpful in tracking down what the issue really is.
