I have a question about limma topTable output. What does the number in the first colum represent for? Is there a way to match these numbers to affy_ids? Thanks for your input. Dianjing

They represent the row numbers from your matrix of expression values. If you supply a genelist to toptable (see ?toptable), that will allow you to have toptable give the gene ids next to the output.
