an annotation error when using RIPSeeker

Dear RIPSeeker people,

I tried to make RIPSeeker work by testing the system data. But I got an error as below, which seems an error when using biomaRt.

Actually, I checked the host of "dec2011.archive.ensembl.org", which is not down when I run the code.

Here is the code that I used:

Hi,

Thanks for reporting the error. Sorry for the late response. Indeed, I'm getting the same error. There seems to be an issue on the Ensembl database query for the archived database.

My package relies on annotatePeakInBatch {ChIPpeakAnno}, which itself relies on useMart {biomaRt}. I got the same error occurs with this:

mart=useMart(biomart='ENSEMBL_MART_ENSEMBL', host="dec2011.archive.ensembl.org")

But querying the latest database seems to work fine (see below). Currently, a quick fix would be to call peaks without annotations and then annotate the peaks using findOverlaps or similar routines by intersecting the peaks (GRanegs) with the gene annotations (downloaded separately from UCSC/Ensembl).

Hi Yue,

Thanks for your reply! It totally make sense. Actually, for my real data, I used the ensembl build version GRCh37. So, I don't have this issue for my real experience.

However, I got a couple of questions about RIPSeeker. First, how does it differentiate biological reps and technical reps for the all-in-one function -- ripSeek. I see we only give the paths to the bam files and the function will combine the bam file if they are replicates but I don't know how does it know if it is biological or technical reps. Or, it treats them as same?

Second, I got an error when I run the function of ripSeek. Here is the code that I used and the session info. I searched it a little bit. Here is a link that might be referred to my error got an error with wavClusteR package; NSBS(i, x, exact = exact, upperBoundIsStrict = !allow.append)....

Third, why it shows  "do not have any alignment" for all chromosomes?

Dear Yue,

I guess my error might be cause by the version of genome build that I use. For tophat2 alignment, I used GRCh37 downloaded from genome. But, I found the default recent genome annotation in biomaRt is GRCh38, is't it? If want to use annotation for genome build of hg19, I think I have to change the version. How can I change the annotation version in function of "ripSeek"?
