I would like to know how I can extract the flanking sequences from my SNPs (including putting the SNP in question between brackets) without the use of a reference genome. We are developing a SNP panel de novo for a wildlife species. Which packages should I use? Which codes would be of help? Any information is welcome. Thanks.
