I got around 100k differential peaks which someone advices me there is something wrong in my ATAC-seq analyses, so I am trying to trace back. Is this sample sheet correct? Thank you so much.

There is nothing obviously incorrect about this sample sheet, so it looks like the experiment is set up correctly. The result is coming from the data. It is possible that there is a massive change in open chromatin, so getting 100k differential sites (split between both directions) is not definitely incorrect, only something unusual that should be validated if possible.
