What is the best way to extract the expression matrix, once deseq2 has undertaken it's analysis, if I want to analyse the pre-deseq2 against the post-deseq2 expression matrix using PCA plots?

The vignette clearly tells how to extract normalized counts. It is counts(dds, normalized=TRUE). For PCA the vst and rlog functions can be used as input.
