I'm trying to remove batch effects from a dataset with sva, but I'm having trouble fitting the contrasts I need because of the intercept. I could only find examples with an intercept, but the majority of my analysis are very hard to interpret with an intercept. Is it ok to use sva with a model without intercept? Does it make a difference which coefficient get set as an intercept in sva?
