Hello,

I'm new to bioinformatics and I wanted to see if I could get an opinion on my PCA analysis (hopefully the image is embedded). I have 7 samples that seem to cluster quite well. Can I say that there's more variance between E16.5 P and E16.5 Co in comparison to E16.5 P and E16.5 SC? And are there any inferences I can make on the E16.5 Co and E16.5 SC based on the PCA analysis (in comparison to the variance between E16.5 P and E16.5 Co or E16.5 P and E16.5 SC). 

I know PCA is not the best way to make such comparisons, so is there an analysis you could suggest for me to compare between the E16.5 P, Co and SC? I want to say P is more similar to SC than C is to SC and make inferences between P and C. I was trying to do this with Venn diagrams, but was finding it  a bit difficult and thought I'll see if anyone has any suggestions.

The kinds of comparisons you describe can be modeled with interaction terms. See the interaction section of the vignette for more background.
