I would like to summarize my Arabidopsis proteomics data for AGIs functional bins.

Where can I find whole genomics functional groups?

Also, what are the pros and cons of summarizing data for the functional groups?

In addition to GO terms, I find MapMan functional classifications very helpful. You can download them here: https://mapman.gabipd.org/mapman-download

You can also to UToronto's BAR website and add a list of AGI numbers and get functional classifications here: http://bar.utoronto.ca/ntools/cgi-bin/ntoolsclassificationsuperviewer.cgi

In the latter case, there is a a pull down choice, in #2, of classification source that lets you choose between GO and MapMan classifications.
