Question: Differential gene expression analysis

Hi,

I am using DESeq2 to do differential gene expression analysis. I have two tolerant lines and two susceptible lines. I am wondering if I consider two susceptible lines as reference level to find DEGs, does DESeq2 take average of the gene counts in two susceptible lines and estimate DEGs?
