I am interested in using oneChannelGUI and installed the most recent version of R, Bioconductor base packages along with the oneChannelGUI package on Windows 7 system. I have Human Gene ST1.1 arrays and installed Affy Gene/Exon libs using the "General Tools" option. When I try to set the Affy APT folder, it gives me an error saying "You have not correctly defined the main folder where APT tools are installed". I tried the following command affylmGUIenvironment$libDirLocation and this returns me the correct folder where the libraries are installed. Does anyone know why this is happening? The folder path does not have spaces. Thanks.
