I have a dataset with methylation data of 82 samples from 3 different types of tumors. I used ChAMP.CNA to do a copy number variation analysis. After running ChAMP.CNA I receive a plot for each individual sample (with index values) and I receive frequency plots for each tumor type. Right now I have trouble interpreting the CNA data and the plots. Does anyone have good advice for the interpretation?
