I'd like to call DEG by DESeq2. The following is the sample meta-data:
I want to call DEGs in wk2 vs wk0, however, condition "Diet" and "Treatment" have two values too. Does it make sense to call DEGs? If I can call DEGs, is there way to adjust Diet and Treatment in DESeq2?

Diet, Timepoint and Treatment are all the exact same. You can use any of these in the design but cannot distinguish between effect of diet, time or treatment.
