What input files are used for deseq.r? I successfully used the -e -B command for stringtie and I wanted to know if I can use those .gtf files for the deseq.r package in R?

It is unclear what "deseq.r" is. It is not part of DESeq2, and almost certainly no part of RSeqAn. Please add details, and keep in mind that the support site is for technical questions with Bioconductor packages. If this is any custom script that is not the right place to ask.
